A product of Birkirkara F.C. Nursery, Rowen Muscat made his Premier League debut for the Stripes in season 2009/10. During season 2009/10 Rowen also won the BOV Premier League with the Stripes. Rowen Muscat scored his first ever goal in the BOV Premier League on the 6 November 2011.
In summer 2014, Rowen was transferred to Hungarian top division side Dunaujvaros PASE but his overseas adventure was cut short as he was released due to the club’s financial problems. Rowen returned with the Stripes during January 2016, he joined Pavia in Italy on a six-month spell. He returned with his hometown team in January 2016.
Rowen Muscat joined Valletta F.C. in January 2017 and signed a four and a half deal with the club.
